The Flamengo playmaker struck from close range following a Brian Rodriguez cross and then converted a penalty after Rodriguez drew a foul from Marc Enoumba.
Real Madrid midfielder Federico Valverde and 20-year-old forward Agustin Alvarez were also on target for the hosts at Estadio Centenario.
Marcelo Moreno netted two late goals for Bolivia to take his scoring tally in the South American Football Confederation (CONMEBOL) qualifying tournament to eight in seven matches.
Uruguay remain fourth in the 10-team standings with 12 points from eight outings while Bolivia are eighth, six points further back.
